Give it time, there's still all kinds of appeals they can go through all the way to SCOTUS. San Francisco-based U.S. District Judges aren't exactly known for being supportive of anything Trump does, and tend to get overruled at higher levels. The 9th Circuit court (California) has a 79.4% reversal rate of cases that make it to SCOTUS.

1/2 Problem is that Presidents can pardon anyone for anything, so lackeys will now willingly break the law so long as they can depend on a corrupt executive to shield them. That's why the SCOTUS ruling is so damaging. If only one or the other existed, it wouldn't be toooo bad, but both together creates an environment that makes amoral sociopaths virtually untouchable.
