I don't think the first part is true. It is a while before she sees anything alien firsthand (end of S1, I think), and both she and Mulder are being constantly reminded that the government is faking "alien encounters" in various ways for misdirection. So largely, she doesn't disbelieve the events, she just thinks they have human perpetrators (and is sometimes right). In later seasons (7+) she does accept the existence of aliens.

Mulder, I just don't think there is anything to support that. There are some wasps in Ecuador that have been known to leave chocolate scraps on the skin of decaying animals. I think that is a more likely explanation than bogeymen.
