I'm pretty sure it would just pass through. They're very smooth, a good shape, and I'm pretty sure that seals are not magnetic.

No. Super bad idea. The problem is that peristalsis will work intenstinal lining between the two magnets, and now they're clamping your intestines. Necrosis, various other complications -- often fatal outcomes without surgery.
